When the popup blocker is enabled, open webpage" actions from a Flash application running within don't work. In this case, the "popup blocked" indicator activates. Clicking on it does not allow to unblock the corresponding pop-up.

Is this reproducible in firefox?

Yes, Firefox exhibits the same behavior. Is that good or bad? I don't know in their case, but Epiphany used to have a different behavior which was more consistent with the user clicking on an A/href link on a page that launched a new window.

Also, it seems Epiphany now opens the popup correctly when told to grant pending popup requests (this fails under some circumstances).

If firefox behaves in the same way, that simply means it's a gecko bug, not an epiphany bug.

Epiphany devs, is this _technically_ possible? Isn't flash a black box, or can you still detect when a popup originates from a plugin,block it and show some infobar to the user?
