There are guide lines for dialogs in regards to borders (12px border), but there are no guidelines for borders on primary windows.

Adding a 12px border does definitely not work for primary windows
which the HIG suggests for dialogs!

Look at the drag handle.

The screenshots in the HIG uses the Crux theme which have a small
border, but not all themes have that. Example:

This makes Rhythmbox look very different from a theme that have a
border. Example:

Most Gnome programs don't have a border, but to me this seams wrong. I would
say the UI should independent of the theme.

Gnome Dictionary have a border however to solve this:

I don't see a particular need for this, right now. If there are examples of contemporary applications getting it wrong, I'd be happy to reevaluate, though.
