"If I start Volume Control and make it not lock the two channels and set two
different volume levels on the two channels, it will not be respected by
mixer_applet. If I change the volume level with the applet it will set the
volume level to the same on both channels.

Feature. At some point we wondered whether we should do per-channel volume
setting in the applet, and it's all just too much. You'll open a can of
technical and usability issues if you even start thinking about it.
