The tray icon is not visible when you use a dark gtk theme.
Possible solution: add a white outline to the icon.

Can you point to a theme that causes problems?

Seems to me like this is a general notificatin area problem and not rhythmbox 
related.

One problematic theme is http://themes.freshmeat.net/projects/aero/
2nd example theme is xfce-dusk, that comes with the xfce-engine.

The tray icon also isn't transparent, look ugly with a transparent panel.

Rhythmbox 0.9.8 it is definately transparent

You could say this about many icons and themes if you wish to add a white outline the icon is usually located:

/usr/share/rhythmbox/art/rhythmbox-tray-icon.png
/usr/local/share/rhythmbox/art/rhythmbox-tray-icon.png

The new tray icon seems to work nicely with just about any background colour.
