I also have the same problem. I've tried to update Nautilus, but it haven't solved.
With nautilus-2.5.7-1 the problem has disappeared for me.

I've upgraded more parts and now the error windows doesn't appears, but when I clic in preferences/control centre, the control centre doesn't appears, just a new window called "preferences" is opened, but clicking in the "control centre" icon, nothing occurs.

bug 133808 has some debug information. Seems like it might be related to the GNOME_VFS_Daemon_deRegisterVolumeMonitor call, although that only happens on shutdown.

Bug 135063 clearly shows that this is happening in the normal shutdown path. However, in that case the main nautilus process doesn't die. Perhaps for some reason we spawn an extra nautilus that tells the original nautilus to open a window and then quits.
Hopefully this checkin to gnome-vfs will fix this.
