The Preferred Applications capplet lets me set the preferred browser to
Epiphany, but to my surprise doesn't touch the gconf key
/desktop/gnome/applications/browser/exec

nor does it create/modify the [Mozilla] field in ~/.gnome/gnome-moz-remote
. Doing this would improve the chances of apps actually selecting the right
browser.

The URL-handlers seem to be the way things work these days. I doubt that this is
relevant at all anymore. At least in Hoary, the capplet sets unknown, http,
https and about.

Maybe, but for external / non-GNOME apps, gnome-moz-remote is an easy and
efficient way to pass a URL. Since we have it, why not make sure it works as can
be expected?
