Flatpak runtime extensions are not installed or updated when using GNOME Software

Description of problem: If you try to install any Flatpak application that requires GNOME or another runtime to be installed, some parts of the runtime that are additional, but required by the application (for example org.freedesktop.Platform.GL.nvidia), are not installed when using GNOME Software. They are installed if you run "flatpak update" afterwards. The same issue is when updating existing runtimes using GNOME Software - the additional parts are not updated and must be updated manually by running "flatpak update". Version-Release number of selected component (if applicable): gnome-software-3.24.3-1.fc26 How reproducible: Every time. Steps to Reproduce: 1. Delete any existing Flatpak applications or runtimes. 2. Download https://flathub.org/repo/appstream/ws.openarena.OpenArena.flatpakref and try to install it using GNOME Software. 3. Try to run the installed game. Actual results: Game won't run because some of the required Flatpak runtimes are missing. Expected results: Game will run without any issues. Additional info: Fedora 26 amd64 Flatpak 0.9.12
Any news regarding this issue?
Still the same issue on Fedora 27. Please, fix this.
(The reproducer is intended for systems using NVIDIA GPU. The game works on Intel GPU, even though some additional dependencies are still missing and are installed if you run flatpak update afterwards.)
As discussed on IRC, there are patches (from Endless) for this issue and just need to be rebased/reviewed, so hopefully this issue will be fixed soon.
