Newer versions of zimbra apparently allow Firefox to set itself as a mailto handler. See the attached screenshot for what it looks like in Firefox.

I have no idea how it does it, but I'm guessing that there is some additional metadata being advertised by the website. So when creating a webapp from the site, it should add a MimeType=x-scheme-handler/mailto to its desktop file.
