I am experiencing this issue, when using NetBeans 7.1. When NetBeans is maximized, pointer position and clicks on menus and menu items are picked up by the program at the wrong location. There seems to be a fixed offset to this error, and I can compensate it by moving the mouse pointer sufficiently down and left.

A possible workaround to this bug is to unmaximize the window, and resize it to almost fit the screen. When the window is not maximized, the problem doesn't occur.

This problem has also been reported to metacity in bug report #652733.
