I'm not sure if this is a feature or a bug. From the documentation, it looks like text filtering should be done on both files not only on the first.

See screenshot. I checked this on latest git trunk, namely 37141a66f00519803cbb098bc36dbe6c850243f6

Can't add more than one attachment, so here are the text files:

~/scratch/meld$ cat 1.txt; echo; cat 2.txt 
line 1 some stuff here ignoreme
line 2 some other stuff

line 1 some stuff here 
line 2 ignoreme some other stuff

Sorry the problem is not as described in this bug, I will file a better description with a different example in a separate bug 

In this particular case, ignoring also whitespace will fix the issue.

I apologize for the clutter.
