Very much similar to Telugu bug for akhand. https://bugzilla.gnome.org/show_bug.cgi?id=579398 Reason for this problem is glyph substitution is not happening at syllable level in Pango(Gnome). Status under KDE and also with the patch filed against the telugu bug will be helpful.
It is bug from font side, i have solved same problem in Lohit Kannada fonts attaching font here for review Please test it and let, if it is correct i will push same changes in lohit upstream

thanks shankar for confirmation i have file bug against lohit-kannada-fonts @ redhat bugzilla https://bugzilla.redhat.com/show_bug.cgi?id=524148 we can close it as not a bug here
