Nautilus looks very cool, but it 'overlaps' my Blackbox(a window manager) bar,
so this means that I can't use Nautilus and Blackbox together, because I need
that bar. I don't know whether there is any way to disable that it totally
captures my desktop - I want Nautilus to browse files, nothing else...

AFAIK blackbox doesn't support the GNOME window manager hints, hence it's lack
of support for the desktop window.

A possible fix could be to check for a gnome-compliant wm running before
creating the desktop window. If none exists then create the window
override-redirect and lower it (this is similar to how the panel used to support
non-compliant wms).

(But this is a hack, and sloppy-focus mode probably still wouldn't work
correctly, see bug #46038)
