Can't create one set of linked layers and then a separate set of linked layers.
 Currently all linked layers are part of the same set.

Right, we need "layer groups" -- one of the oldest and most important
enhancement requests.

For what it is worth Paint Shop Pro gives each pair of linked layers a number
and allows you to link many pairs of layers.   
Layer groups are different and probably a better solution though and
implementing both appoaches would only add unnecessary confusion.
