The file open dialogue shows all kind of unnecessary mounted drives. See attached screenshot.

Flatpak version stable and nightly. Fedora 26.

This is a problem outside the sandbox, not inside it, probably in xdg-desktop-portal-gtk. Please file a new bug here for this particular problem:
https://github.com/flatpak/xdg-desktop-portal-gtk/issues

Sorry about that, it's not a problem in xdg-desktop-portal-gtk, it's GTK+ inside the sandbox getting utterly confused.
