Currently the sunset changes with various minutes each day. I just noticed gnome-shell enabling Night Light, then disabling it for a few minutes, then enable it again.

I assume this is due to updating the sunset just after enabling night light; noticing it's a few minutes later today and therefore delaying the start with a few minutes.

Please update sunset/sunrise before taking any action.

The actual night light functionality is implemented in gnome-settings-daemon's color plugin, so reassigning.

The calculation looks sane in this regard. The likely explanation is that your location changed causing the sunset/sunrise to be re-calculated. Note that location changes are now throttled to once per hour, so this is much less likely to happen.
