If I understand correctly, empathy is being removed from the 3.24 module set as it still requires WebKit1.
gnome-online-accounts can be built without telepathy requirement and it seems the Fedora project disables it there.

Would it be possible to telepathy optional in gnome-shell as well?

Bug 771721 makes it a runtime dependency, with those patches it should be fairly trivial to make the component fail gracefully if the TelepathyGLib typelib is not installed.
