The point of web applications is to make web sites look and feel like desktop applications and to make them fit nicely inside the desktop. It was proposed on bug #748339 that it would be better if web apps have notifications enabled by default. Please check out this comment https://bugzilla.gnome.org/show_bug.cgi?id=748339#c5
I agree. Bug 748339 means that irccloud always asks me "can I send you a notification?" before being able to send me one, which means I have to look at it first. Sort of against the point...
