On Gnome 3.12,

The 'x' icon that appears when one hovers over a window uses a low resolution icon inside of a high resolution (or scalable) icon when in HiDPI mode.

See attached screenshot (the window's top right corner in the screenshot is the icon).

This is fixed in 3.12.1
