No matter what keyboard shortcuts I have defined, Alt+Tab will always do application switching.

This is annoying, since I use the Super-key as modifier for all my window-manager related shortcuts, and I need Alt+Tab in another application where I cannot redefine it.

This is a regression from Gnome 3.6 where this behavior had been fixed, see bug #645200

This is a different issue - 'switch-applications' has two shortcuts ('<super>tab' and '<alt>tab') by default, but only the first one can be edited from the Keyboard panel. Until bug 673078 is fixed, you can manually adjust the setting by calling:
  gsettings set org.gnome.desktop.wm.keybindings switch-applications '["<super>tab"]'
