For applications that have large right-click context menus (Eclipse for example), the menu will span the entire height of the screen, with some of the items displaying underneath the gnome-shell panel. For even larger context menus, the scrolling context menu is used, but it still spans the entire height of the screen. I believe the intended behavior is to only span the height of the screen that isn't taken up by the gnome-shell panel, displaying scrolling arrows if necessary.
