empathy 3.0.1-1 in gnome-shell 3.0.1-5 prevents automatic removal of a workspace if empathy's contact list was open previously (by clicking on the status icon on message tray) and all windows has been closed.
You can easily reproduce this bug: 
1. start empathy 
2. add a new workspace and open a window (e.g. terminal)
3. click on empathy icon on message bar at the bottom of the screen to show contact list
4. close contact list
5. close terminal
