If you right click on a gtk2 app tray icon, the message tray overlaps the last menu item, i.e: quit or exit due to incorrect positioning.  This does not happen with a gtk3 app.

I think it does. You are probably referring to applications using libnotify for persistent notifications (which is recommended, tray icons are considered legacy).

So at the bottom of the gnome shell for instance where empathy places itself, if I right click on empathy i can access the full context menu, when i do this with say miro or another gtk2 app, the quit in the menu seems to be underneath the "gnome3 tray overlay"
