To reproduce, run only one application (empty desktop).
1. start Firefox or some other app
2. exit Firefox; the application doesn't show up in the panel anymore
3. go in the Activities overview
4. exit the overview without launching anything

Result: the "Firefox" application shows up in the panel, although there is no instance of it.
