The 'All Video Files' filter, used when opening a video, filters out .flv video files. With the 'All Files' filter, .flv's open just fine, so the underlying support is there - the 'All Video Files' filter just doesn't know it.

This has been fixed in bug #607228. To summarize:
a) The filter in the Video File Open dialog now uses mime types, so it shows all video files as detected by Gnome;
b) The video file list in the subtitle File Open dialog also supports flv, along with other video file formats.

If you want to try a version of Gnome Subtitles with a) implemented, along with other fixes, it's available in the PPA:
