I have just recently discovered this problem with the newest version of Ekiga on Windows 7. Whenever I Right Click on the Tray Icon of Ekiga and Choose "Quit", the program will not end its process. 

This issue is very critical. Because if Ekiga can not quit, whenever the users start the program again, their account will not be registered (Transport error). The reason is ekiga.exe is still running and connect to port 5060, which blocks the "second" ekiga process from registering to server. 

Therefore, if ekiga.exe is started the second time, it will not be able to connect to ekiga.net. The only way to solve this is to "End Process" in the Task Manager, which is not familiar at all with beginner user.

I have encountered this problem a lot in the past and I know lots of Ekiga users do too. I hope Ekiga Developers will soon find the way to solve this.

Please give us the debug output (-d 4, see wiki for how to do it) when you close ekiga from menu and from tray icon.

As I have expected, these outputs do not give anything useful.  Could you try the latest version, to see if it is fixed?  Get it at http://eugen.dedu.free.fr/ekiga-setup-3.3.1-git-51_gdc604df.exe .

Elsewhere, please be patient until a debugging method for Windows is made working.

The debugging method works now.  In order to fix the crash you see, please download http://eugen.dedu.free.fr/ekiga-setup-3.3.1-git-64_gb8c9352-debug.exe.  If the crash is still there, please send us the stacktrace, it is very simple to obtain it, as shown at http://wiki.ekiga.org/index.php/Debugging_Ekiga#How_to_get_a_stack_backtrace_from_a_crash .
