The summary says it all. Right now users will be easily tricked into thinking the document they're seeing contains only a single page (because of the scrollbar size, and the mouse wheel not causing page flips).

Seconded.
I fell into that trap even more easily because depending on the context PDF files are opened with either evince or evince-preview.

Evince-preview should work similarly to plain evince and let users go through pages using either the scroll-wheel, the vertical arrow keys or the page up/down keys.
