Can you confirm what version of GTK-VNC you are using ?

Earlier releases of GTK-VNC used GtkGLExt for scaling, which clashed with compositing managers also using OpenGL.

Current releases have switched to using Cairo for scaling which does not use OpenGL directly, and thus should work fine with compositing managers.

It seems to work great now with virt-viewer Mozilla plugin 0.2.1 and GTK-VNC 0.3.10.
