(This was discussed several times in bug#148828 but is a completely unrelated issue.)

When the .gtk-bookmarks file contains some non-existent locations, or locations that are already displayed as mount points, they are filtered out. In this case, when reordering the bookmarks with DnD, the new place of the dropped bookmark isn't correct, and reveals an internal inconsistency between the order in .gtk-bookmarks and the order displayed on screen.

Could you check if bug still exists? because I fixed a very similar bug which may be your same bug. 

It was bug 742727 and fix is commit f26986a50aaa1eeaa53f6db80ceac33a1156e7b2
