I dont know how common prcatice this is, but i have lots of bookmarks i use infrequently, all categorised neatly into folders (well tags in epiphany terms), and then about 6 bookmarks i use all the time that are uncategorised for easy access. However the uncategorised bookmarks all sit at the bottom of the list, so i have to do "Bookmarks -> scroll to bottom -> click bookmark".

My suggestion is to have the uncategorised bookmarks at the top of the list, above the tagged ones, and put the "Add Bookmark" and "Edit Bookmarks" right at the bottom as these are probably used much more infrequently than the bookmarks themselves.

FYI the "Tools" menu seems to work like this, as mine has "Check Links", "Check HTML" items at the top, and the actual "Extensions" item at the bottom. And i just realised the "Edit" menu is similar with its "Preferences" at the bottom (based on the connection in my head that "Preferences" is roughly analogous to "Edit Bookmarks" in a different menu).

The thing with Tools menu is that the way extensions attach menu entries to the menu. It's not part of epiphany's logic.
Also, in my experience, I just bookmark stuff for later access so I expect it to be out of the way hence at the bottom. Mostly I use the location bar these days, when I don't find what I want I go to the bookmark manager.

I'd say this is NOTABUG, I don't know if HIG says something about this. More opinions?

_Not_ categorizing bookmarks for easy access goes directly contrary to the way the Epiphany bookmarks system is designed. It works best when bookmarks are associated with as many relevant topics as possible.

If you need easy access to frequently used bookmarks, I'd suggest to put the "Most visited" special topic on the toolbar. Alternatively, specify your own topic(s) for your bookmarks and drag it to the toolbar. For easy keyboard access, type the topic name in the address entry.
