this confused me a few days until i found out the reason:

evolution's mail-notification popup displays something like "4 new messages in inbox", but i can only see three new messages there. found out that i had spamassassin activated and the 4th new message was only displayed in the virtual junk folder.
i have no idea if this is trivial to workaround and i cannot offer a solution, i can only say that it's damn confusing and that people using 2.12 will have the feeling that they have lost mail.

Hmm when bug #311512 gets fixed, this will be gone automatically. This is a sort of duplicated issue. So lets look for 2.11.3 (Hope so:)
