If you have the session properties capplet opened and a new application installs a .desktop file for autostart, it doesn't automatically appear in the list. It really should (monitoring with gnome-vfs, etc.)

On a related note, perhaps it should also monitor ~/.config/autostart for file changes/deletions/etc ?

This problem has been fixed in the development version. The fix will be available in the next major software release. Thank you for your bug report.
