That bug has been opened on https://launchpad.net/bugs/82796

"In a given folder, I have files "foo2" and "foo#2". If I use the Search function in Nautilus trying to find files with the "foo" string, the only result is "foo2"."

That's happening the standard search (non-beagle) and GNOME 2.17.90

the current version doesn't have the issue, closing the bug
