Use typing break.
Wait.
See that it will force you to do a break soon.
Right click on it to open the prefs.
Disable the typing break.
Enable it again.

Sometimes, the icon disappears. Maybe it only happen when it's blinking because of the break is coming soon (I can't reproduce right now, with a non-blinking icon).

It looks that way, yes (reg. comment #2). I guess there is some problem with the code in gnome-settings-daemon that watches the child process.
