GConf's "save subtree as a merged file" feature was enabled as part of bug
138498 but then backed out because of backward compatibility concerns:

Since it is now pretty unlikely that people are still logging in to pre-2.6
GNOME versions, this should be enabled again, especially since it gives a very
hefty performance boost (7 seconds on my system). See bootcharts at:
