I am using an IMAP mail server, and my incoming filters never seem to get
applied unless I select the message and choose apply filters from the menu.
 They don't seem to get applied when I start evolution, when I click
send/receive, when I switch to inbox from another folder, or when I am
sitting on my inbox and it automatically checks for new messages.

either

1) you need to check the biox that says "Filter INBOX" in your imap
account settings

or

2) your IMAP server is not sending us the \Recent flag for the messages.

everyone who has ever complained about this "bug" falls under 1 of
those 2 categories.
