If I have changed the name of a newsgroup via its Properties, I cannot 
assign a filter to it by name.

Procedure:
Tools -> Rules;
Pick a rule and hit Edit; check "Rule applies to specific newsgroups" and 
select some.  [Wish:  It would be nice if double-clicking a newsgroup on 
the left would cause it to pop over to the right!]
Hit OK.
Edit the same Rule again and note that the newsgroup(s) you had selected 
are now gone!

If I do this with groups I have *not* renamed, the setting sticks.

Hmmm, what's the purpose of renaming a group ?

(from a code point of view, I don't even know whether it's a good idea
to allow this. Charles ?)

IIRC renaming groups was so that they could be made shorter
in the grouplist, which is something that the "abbreviate group
name" does better with less ways to break things.

I wouldn't mind if the "rename group" feature disappeared.

I agree, but in this particular case, it's easier to fix the bug than
to strip all the 'readable_name' stuff. :)

Fixed for 0.12.1 and merged to HEAD.

I liked the abbreviated group names, but the way in which this 
function abbreviates names is not configurable.  Names are always 
shortened to one letter, which I found to cause some duplicate, or 
near-duplicate, names in a few cases.  Manually renaming them 
according to my own scheme removes the confusion.  (It's a bonus 
I've seen in no other newsreader, BTW, but I've only used four or 
five so maybe I missed it.)
