Popover embedded in a transparent window

1. Start a file operation
2. Close the Nautilus window
3. A notification "1 operation is in progress" appears. Click on it.
4. The file operations popover appears in a weird separate window (see attachment). The main nautilus window is also openned.

Expected behaviour: the popover appears in the main window.
