When you right click on nautilus icon in gnome-shell and then choose to open new window, you can instead be pointed to another nautilus window, viewing user Home. Even if it is opened on another workspace.

Very annoying. If I choose to create new window, I need new window, not new window I previously opened. Even if this window left untouched since opened.

Yes I have this bug as well. "New Window" from right click dialog in Gnome-Shell does not open a new window (when there is already a window open). And the only way to open a second window is to do so from within nautilus itself.
