I have some weblinks on the desktop (created by dragging the location bar thing from the browser to the desktop).

Normally I would be able to move them around on the dekstop, just like any icon, but for some reason if try to do it now, the system tries to "copy the webpage at the end of the link" to the desktop instead of just moving the icon.

(see attached screenshots)

NOTE:
This behaviour of "trying to copy the webpage" has also been an issue before when using the above mentioned "drag to create link" feature of web browsers(?).
Sometimes instead of creating a link, the system tried to download/save the webpage (haven't seen this problem for some time).

gnome-shell does not have a desktop - is this some custom setting?

I'm not sure what you mean.

The gnome shell I mentioned is this:

gnome-shell 3.8.4-0ubuntu5 - "graphical shell for the GNOME desktop"
"The GNOME Shell redefines user interactions with the GNOME desktop.

It might not 'have' a desktop but it definitely has something to do with it.

No special settings, I'm pretty close to the defaults.
