When user opens many nautilus windows (using CTRL + N shortcut for instance), right-click on nautilus icon app can not displayed all of the nautilus instances.

That's not "many" windows, that's a lot more than expected.
Do you have an use case for this many windows open at once, warranting the extra code to handle it?

Yes, that's a particular test case and it should rarely happen.

To reproduce it, I've just opened a first nautilus window and then keep pressing CTRL+N keyboard shortcut.

By the way, is there an expected number of opened app windows ?

Not expected, but I think we optimize for 9 windows or less when not using workspaces, and 3/4 per workspace when using them.
At least, with a bigger number the grid becomes hard to use as the thumbnails get smaller.

Also, there is a "limit" on the number of open apps, caused by the dash size.

This bug is still present in gnome-shell 3.10.0.1 r1 (tested on Fedora 20).
