My mom ran into this and I got a "how do I remove this little window" phone call ;)

1. Hit Alt-F2 to get the Run dialog.

2. Type an incorrect command.

3. You get "Command not found", but no obvious way to close the Run dialog.

Apparently it's not obvious that you can just press Esc.  The Run dialog should have an [X] icon, and probably clicking outside the dialog's area should also return you back to your desktop.

Indeed, this was fixed in 3.7.
