In Empathy 3.6.0.3) on Ubuntu 12.10 using gnome 3.6 there isn't any way to auto-connect or see the channels that you normally connect to.

This could either be due to the fact that no menu appears or alternatively that no option for IRC appears in the contact list. I have to manually connect to each channel through NickServ instead.

There was a dialog for this in Ubuntu 12.04 for Empathy IRC. I hope that makes sense...

In the old version of Empathy you could configure a set of channels that you normally connected to and whether you wanted to auto-connect or not. If you didn't have it set to auto-connect you could just click on "Connect to Chatrooms" or something like that and it would connect to your favourites.

You cannot edit or connect to Channels as we could previously in IRC. This is available through Unity so I'm not sure what has happened here. See pictures... for supporting information.

There should have a 'Rooms' section in the application menu (top bar) in Unity. How does this menu look like for you?

Indeed is _should_ have the Rooms section but this does not exist in Gnome for some strange reason. In fact I have no way to get to rooms besides manually connecting to a room myself? Check out the snapshots I included they show that there is no menu :)

Are you using gnome-shell or Unity?

I'm using Gnome Shell 3.6. Let me know if there is anything else I can do to help. Like I said even from the command-line you can't get to the proper channels to edit the list.

Well basically if we were to compare this to Ubuntu's default Unity (right?) then menu options are available in Empathy in order to get access to the channels, and setup auto-connections.

I actually have no way to access these anymore :/ through the use of Gnome Shell.

The menu is not supposed to be in the window seen in the screenshot, but in the shell's top bar (under the "Chat" icon/text next to "Activities").

Oh wow! I had never noticed that menu in the top menu. I feel embarassed... I guess I was used to Unity having it somewhere else... ok this is resolved.
