When I have a pdf open and choose the  "save a copy" dialog, I can't create a new folder on an external FAT32 drive with a message "Error creating directory: Permission denied".

From Nautilus I can normally create folders on that drive.

Is this on ubuntu? If so, probably an ubuntu bug (apparmour) and shoudl be reported to launchpad.
