Whenever you save passwords in Epiphany, they show up in Seahorse's right column as "Network password" instead of, say, "Website password" or "Epiphany password".

It would be nice to make it clearer for users where these passwords come from.

This is no longer a problem. Epiphany uses its own secret schema now.
