Primary monitor can't be "below" secondary

I work on a laptop with an external display. I would like the external display to appear "above" my laptop's (because that is how they are, physically). However, if I set them up like that, the desktop breaks and the external monitor becomes unusable. Basically, I can't move windows past the black bar on the primary (below) monitor. If I grab them using <Alt>, I can move them slightly into the external monitor, but not completely. Also, maximizing on the secondary monitor doesn't work.
