The popup menu in the message tray (or whatever popup stuff appearing when click or move the cursor over the icon) popup from where the cursor is. However, since the popup menu is under the massage tray, it is sometimes hard to see the text on the menu, although I am still able to click them.

It is possible to make the menu no lower than the boundary of tray (like empathy) or make the menu in front of the tray so that it is possible to see the text wherever it is.

The description sounds like it refers to legacy icons only. In that case, it's the same issue as bug 633620.
