I'm not sure if this bug is really related to gnome and gnome-panel, and I'm sorry if it's not the case.

In some applications (my case is Eclipse), when I right click on an file (in the Project Explorer, see attachment), the menu goes behind the "Activities" panel on top of the screen.

The problem is that I can't access the first item in the menu because it's under the panel (in my case, the "New" choice (see Attachment)).
