There are two weird issues between the main empathy window & gnome-shell:

1) Launch empathy
2) Go to overview mode. Click on the X button to close the empathy window.
   => this doesn't work. That's probably related to the fact that empathy catches the delete event to minimize.

3) Leave the overview mode and focus the empathy window. Close it -- empathy will get minimized.
4) Go to overview mode, and click on empathy in the dash -- empathy gets restored and overview mode exits.
5) Go back to overview mode. Try to find the empathy window in the list of windows of this workspace. 
   => it's not there, although the window is not minimized and visible out of the overview mode.

(this is with 2.91.93)

Yes, it has been noticed before that windows which minimize in response to the close button are a little confusing in the overview.

The actual problem is not minimize (which does not have any effect in the overview), but the skip-pager/skip-taskbar hint - we filter those windows out initially, but don't update the list of windows when the property changes.
