After I've used the search option for an application in the top right corner, the only displayed application is AisleRiot when I click on Applications in order to open a new application. 

I'm unable to provide a screenshot.

Steps:
1) go to "activities"
2) click on application > all is shown
3) use search to find an application and open it
4) go to "activities"
5) click on application > AisleRiot is only shown

Using a search still generated results.

Are you sure you weren't adding or removing software? 
This sounds like bug 645801
