Today's commit partially fixes this.

However, the numerical values are not saved, just the checkbox states.

I don't remember what 2.10.x did, but the numerical values should probably be saved too (i.e., the percent-scales and x/y size and position values).

This problem has been fixed in the development version. The fix will be available in the next major software release. Thank you for your bug report.
